When an opposing character attempts to make a save against the assassin tool (Murder, etc.), the saves granted from spellcraft are applied. I tested this in the arena against a necromancer with a fortitude 23 and a modified spellcraft of 41. His save vs Evil prior to rolling in the log was recorded at 31. His save prior to rolling for regular death attack was 23. Seeing as this ability isn't a spell, spellcraft shouldn't be factored into the save.

Yeah, been like this for a while. PMed a DM about it a year ago, but I think it's an understandably low priority. Does make most of the Assassin tools pretty unthreatening especially given how clunky it is to use already. You sacrifice a lot by taking Assassin levels.

Fixing the Spellcraft issue would help some OR boost the DCs if the scripting is too hairy.
Would REALLY have to boost DCs though to make it viable given all the enchantments that boost Saving throws vs. Spells/Evil. NPC and PC saves are already lawl enough.

The real problem is, as you said, the fact the game treats it like a Spell.

This seems really critical game-balance wise, because an assassin likely makes one so he can go fight players at some point. When all his class abilities, ie the stuff that was given up because they didn't just go rogue/WM and dual wield x4 crit handaxes and burst people down, actually don't work, it essentially kills the class.

Even if the result is that the assassin saves just get a band-aid boost to make their DC's higher (I suggest a save-DC boost that would equal what you get from 30 skill points in spellcraft), and that gives assassins a buff, that seems fine to me, because the class is called 'assassin' and it should be good at its job.

The Darkness spell widget also gives arcane spell failure, when it shouldn't. Darkness is Verbal Only.

@AirPhforce I don't think the band-aid approach you suggested really solves the issue in a balanced way. Against classes that have no spellcraft the assassin would get an additional +6 to their DC and against mages that have a minimum of +10 additional spellcraft on their natural 30 they still have at least +2 to their saves which they shouldn't have. The best course of action would be to rework the tool to function as it was intended to.
